Does anybody know what Mike E. Clark used to make most of his beats with? Seems like he barely uses samples

Get an MPC.

To answer your question though he used a fucking Recording studio, with playback options and soundboards... with a drum machine, and sound effects with options to change sound, and add sound effects and fuck with sound. expensive shit, but worth it.

MPC's are sound machines, they have drum beats... you can sample things and produce dope hip hop songs... ICP hooked up with Mike E Clark though... And anybody who's anybody know's when ICP and Mike E Clark hook up, shit goes Down! wicked clown style

anyway I gotta be real with ya'll... what made Great Milenko so dope was those hella expensive L.A. Studios... dude for some reason that shit just Glows, and Shines!!! Radiates! Wicked Carnival dark magic... it was the Great Milenko.

and then the amazing jeckel brothers!... man, i'll always be down, Fuck A twizzler.

According to this website: http://scottcolburn.com/change/icp.html

All Mike Clark used to make the Great Milenko was the following: a 32 channel Mackie mixer, 2 Akai S1000 samplers, a few sound modules (Juno 106, Novation Bass Station, TR808, Korg M3R) and a midi sequencer (Akai ASQ10)

You can buy most of that stuff for under 2 grand now,  I think. It doesn't mention anything about big studio stuff.

From what I can gather, an MPC 2000 XL would take care of the S1000 and the ASQ10, since the MPC 2000XL does both sampling and sequencing. Then all you'd need are some sound modules. Unfortunately I am not sure what those are, or why you would need more than 1. If anyone knows, I would appreciate the insight.

https://en.m.wikipedia.org/wiki/Sound_module

According to this, they are musical instruments that you plug a midi controller into in order to play.

I also remember Mike E Clark saying he recorded his guitar parts in Milenko with a broken guitar. That is interesting to me.

The band sonic youth would buy really cheap guitars and break the wiring to give them really odd sounds. It's amazing what skilled people can do with broken equipment

If I'm not mistaken, Trent Reznor did that technique as well. Like he used broken or warped pianos and such. At least for "The Downward Spiral".

By the way owning an MPC doesn't mean you sample all your shit, you can have a dope MPC and with the right interface you can hook up your electric guitar and record your own funk riffs, or w drum beats... Or whatever instrument you want to record live.... Either record it live or if it's  an instrument that's capable of connecting to your interface even better, but yeah I'm all about sampling... That 70's and 80's Funk... It's just too good and there's endless opportunities for Creating dope beats.

Mike uses Ableton Live for his mixes. He has said multiple times that all his samples are created organically by mic'ing and recording the thumping off Shaggy's wang against a rippend water melon as well as the jingling of J's balls across the keyboard.
